[spoiler]Yep, I was wondering what the big deal was about her shooting the guy.  She's a spook afterall and Chuck knows this.  But when she said Casey was locking him up....bad mojo![/spoiler]

[spoiler]Plus it was just the fact that he saw the act, and saw her face as she lied. Truth is, in terms of National Security, war is war. That would be how it would be rationalized. If she'd just said, 'I took care of it', and let it go, he might have been more understanding...the horrific act wasn't necessarily the execution...but the lie. Sad.[/spoiler]

Oh one more thought...

[spoiler]I wonder if Chuck also feels guilty that he didn't follow the original orders to vacate when they first came to rescue him. If he had, none of that would have gone down. Of course one could argue that the 'plant' might then go on a rampage with orders to 'not come out alive' or some such. But, if Chuck had obeyed, Sarah would not have been pushed to that level of 'protection'. Ya know? Also...if the guys were able to that easily take him out, Chuck was wrong to stop them each time they wanted to do it. Ya know? He needs to start learning to follow orders. Poor baby. I wanted to hug both he and Morgan at the end there.[/spoiler]

I don't think he could hear what was being said... All Chuck saw was the guy apparently surrendering and Sarah shooting him instead.  If she'd told the truth about it, there wouldn't have been a problem.[/spoiler]
